The existence of a first place of Christian worship is attested in this place from the Merovingian period but it was not until the 11th century that the name Saint-Germain l'Auxerrois appeared. The oldest still visible part dates back to the 12th century; it is the bell tower at the corner of the south arm of the transept which is the only vestige of the third church built on this site.
